Jonghyun was absent for the Why So Serious MV, because he had a traffic accident. But he recorded the song for the album and also he was present for the last part of the promotions.
Also about their Japanese MVs: some of them were never officially published on Youtube, some were published in only short versions (you can find the full versions on other streaming sites though), some have their full versions on Youtube.

The song 1000 years always by your side has 2 versions, the short one, which you just watched, and a 15 minutes long one that tells the story of the family in the MV…
The reason why Jonghyun wasn't in the MV for Why so serious is because he was in a car accident, they re-recorded the song with Teamin covering almost all of his lines, but the album version still has all 5 members.
